It's a key to lowering magic wards around the treasure. Note the masked and the faceless dudes - they form a pattern that corresponds with positions of tiles that need to be flipped.
Note that it's possible to mix the runes to get different colors. Here, a green rune opened a small room filled with loot.

Dissolving the second barrier was nearly identical, again linked to using colored runes.

The last puzzle consists of flipping floor tiles to reveal duke's portrait. The difficulty lies in the pact that when you step on a tile all the neighboring tiles are flipped as well.

The last ward was disabled and the armor set went to Hawke's inventory. It should be noted that despite the leveled stats it uses exactly the same model as the Warden-Commander's armor in the first DA. So much for new graphics, lol.
