I liked that option as I would play Sam as a kind of cynical 'patriot' grudgingly doing what he has to but knowing his own side is pretty bad themselves(the dialogue in the game backs it up when he questions the need to shoot characters and makes a sarcastic comment about torture), and avoid killing.
This is a question of player action and character action, the player cannot be hold accountable for when control is removed from him for actions the writer made.
Take Spec Ops:The Line ... at one point you are surrounded by a crowd and you have the option of firing on the crowd or in the air, the decision is entire up to the player as its the player action and you cannot blame the writer for picking either of the options, many games done that to a even higher degree ... DeuxEx, Dishonored ... if you want to make the player feel bad for what they are doing, then the player must have control as otherwise its like strapping him to a chair, do horrible things and then blame him for what is happening as if the person strapped on the chair have any control over the situation. Hell even Detroit Became Human gives more choices to the player.
