We're not talking strictly about correct/incorrect here. "Whatever the reason, he thought..." suggests that we are viewing an internal monologue (i.e. not spoken), but what follows reverts to a description external to the character. If the comma after "reason" was removed, it would look less like an internal monologue and more like the narrator is informing us that the reason the character who is looking at the chest is irrelevant (which I suspect is the purpose here, or else we have this thought hanging around with no resolution).Commas, rather.
